Putting Genetics to Work

FREQUENTLY ASKED QUESTIONS

Here are answers to questions we are often asked about the Gemnetics software.

Once your data is loaded in the Gemview database and we have assigned you a username, you require just a browser to access it from any location where you have an internet connection.

It is very easy to both browse the information that is stored in Gemview and to extract it into Excel, CSV or text files for further analysis. Gemview provides a user interface that is intuitive and doesn’t require any specialist programming language. It’s as simple as ticking the boxes that indicate which Trials , Traits and assessment dates are of interest. This means that Gemview can be used effectively by a wider range of people.

Gemview offers a lot of flexibility in how data is extracted. Data can be subset by Trials, measured Traits, time of measurement, and Genetic Entity. Users also have control of how the data is arranged in the extract file. Data from multiple Trials can be extracted in the same file, and Traits can be renamed in the process of data extraction so that traits and/or ages of measurement can be combined into one column for analysis. Gemview allows users to be innovative and ask new questions of their data.

Gemview calculates genetic entity means of each Trait measurement in each Trial. Users have control over how these means are calculated, e.g. over what time period and which Trials are used. Associated statistics are also calculated, i.e. n, min, max, standard deviation, rank, and standardized mean, and you can choose which ones you want to see.

Code from the statistical analysis software R can be attached to Gemview. This means that data analysis can virtually be automated when R script is integrated with the Gemview’s capability to extract data easily. Gemview users can provide R script, or we can help you develop it according to your analysis specifications.

Beyond this, our mission is to deliver a straightforward and easy way to access data and information so that the latest analysis methods and software can be used. Gemview users have extensive control over the format and configuration of data extracted into Excel, CSV or text files using an intuitive approach that does not require any specialist programming knowledge. We believe that it is much more productive for you to spend your time analysing data, rather than reformatting it for analysis.

Gemview incorporates trial design into the data storage process such that data can be readily extracted for analysis and/or reporting with all design features intact, which saves time and reduces error.

Pedigree information is stored and fully integrated with Trial data. All of your pedigree information is at your fingertips, whenever you need it. Gemview makes it very easy to output pedigrees and see contextual information about your Genetic Entities, any Other Names for the Genetic Entity, and where they are planted. Gemview also produces:

1) Co-ancestry, inbreeding coefficients, and other relatedness statistics, which can be output in several formats,

2) Pedigree files for input into breeding value estimation software, which are based on what data is extracted and,

3) Extract files of Trial data, breeding values, and/or relatedness statistics for any subset of Genetic Entities.

Yes, Gemview can store estimates of genetic performance such as breeding values and associated reliability statistics and genetic parameters. These can be extracted alongside Trial data for comparison, which is very useful for validation of performance.

Yes, Gemview can store any type of file for easy access. Files can be attached to specific trials or breeding values, e.g. photos, reports, maps, methods, and field notes, so the complete set of information about a trial can be easily accessed. Gemview also has powerful document searching, so you can easily find related documents.

Yes, data and other information on Gemview is secure. Access is controlled with a username and password on dedicated servers in a specialized secure facility.

Gemview offers password protected access to data. A password strength policy is in effect, together with account lockout after multiple failed attempts.

Databases may be single-tenant, in which case all logins will see the same data; or multi-tenant, in which case different username/password combinations may be granted access to different subsets of the data. In the multi-tenant scenario, the data owners define the data sharing arrangements.

Yes, you can share your data with anyone that you designate. Gemview’s security system even allows subsets of documents, data, and Genetic Entities to be made available to other parties as you specify. Sharing your data using Gemview allows very efficient collaboration without compromising your security.

Yes, Gemview is constantly being enhanced and upgraded with new functionality added. Our policy is to make improvements in Gemview available to all users. Gemview is constantly being improved in order to offer the most effective system for users.

Gemview is a cost effective data solution for organizations of any size, because it can be adapted to the size of your breeding program. License and data integration fees vary greatly depending on the size of your program and the services you require. Please contact us if you want to discuss how Gemnetics can provide a cost effective solution for your organization.

Yes, Gemview can be used with any species, with the approach and features especially tailored for genetic testing of long-lived species. Gemview was initially developed for breeding of plantation forest trees and has been enhanced to also be ideally suited to oil palm breeding. It can potentially be enhanced to apply to any plant species or breeding system.

The Gemnetics team constantly works to support your breeding program by maintaining the integrity of your Trial and pedigree information. Any new information received is directly integrated into Gemview, and any inconsistencies found are immediately addressed. We support Gemview users through frequent How To in Gemview and What’s New in Gemview blogs, and an extensive Gemview Help section is accessible on the Gemview website. And we are always keen to respond to email and telephone queries.

In addition, we often get requests for upgrades of the functionality available in Gemview. Working closely with users means that we can work with you to align Gemview directly with your business goals.

We have found that Gemview works best if Gemnetics data administrators become part of your data processing team. Efficient procedures can be put in place to receive data directly from field collection. As data is imported, checks are carried out for consistency of Trait and Genetic Entity naming, as well as integrity of pedigrees and Trial layout. In this way, data is fully accessible and analysis can be carried out within days of field collection.

The Gemnetics team will work with you to cost-effectively make all of your historical data available on Gemview. Import of trial descriptions, data, and pedigrees is tailored to your data formats so that data import is very efficient. Gemview requires consistency in Trait names and pedigrees so working together to resolve inconsistencies is often required and is very efficient using our specialised software. Supporting information (e.g. Trial descriptions, Trait definitions and measurement methods) is added and documents are attached. We expect to get a breeding program up and running within a matter of weeks.
